Tom Schenk Jr. is the Director of Analytics for the city of Chicago. He also maintains the Data Nouveau website at www.datanouveau.net. Tom has written numerous scholarly articles on data visualization, education, and economic research. He has emphasized the use of data visualization techniques in governmental reports. Previously, he was an Educational Consultant for the Iowa Department of Education and Senior Analyst at Department of Medical Social Sciences at Northwestern University.

Nice Basic Introduction - Need some update on examples

Circos is a very powerful visualization tool. This book provide an introduction about how to use circos for the beginners. It is a easy read, especially for the window users. But when you start to run the examples, there are some problems which might need readers to explore a little bit more to find answer ( I found the google group discussion is really useful):
(1) This book is use circus 0.62-1, there are newer versions. especially for later examples, you need to switch _SIZE1_ to var(size1); _color_ to var(color) to make the example to work.
(2) Graphics::ColorObject need to be installed through cpan for both window and linux system
(3) Some linux user might need to add a soft link "sudo ln -s /usr/bin/env /bin/env" to make the example work
(4) If you use newer version, you need to define the following parameters in the first example:
auto_alpha_colors=yes
auto_alpha_steps=5
(5)page 30 the parameter is chromosomes_order not chromosome_order. Generally use the code come together with the book as the starting place will help reader avoid any typo on the book.
Overall I enjoy the read and found this tool to be really powerful. It interested me to follow up a little deeper on the tutorials and course on the web.

I do hope that the author can summarize at the beginning about all the possible type of graphs this tool can generate and what is the biggest advantages in using this type of graph than the traditional type of graph. The example are nice, but take some time for me to realize the real power of this tool.

Nice examples but leaves Mac users behind

Circos is a great data visualization tool that provides novel ways to view data. Initially developed for genomics applications, there are several great examples of using circos to display non-genomics data. While this book provides some nice examples of how to use circos for data visualization, I fear it will miss the mark for the intended audience, especially Mac users. In the preface, Mr. Shenk states two goals:
1. To make circos available to a broad audience (which I read to mean non-programmer)
2. To show how circos can be used in the social sciences
While the example chosen by Mr. Shank is good, which is introduced in the second chapter, I fear many users (at least those on a Mac) will never get that far. Mr. Shank provides detailed instructions for installing Perl and circos on a windows machine (which I did not try) but provides one set of instructions for installing circos on a Linux or Mac. While it is correct that the Mac OSX comes installed with Perl, it is not the standard installation that is found on most Linux machines. Following the instructions in the text will not get circos running on your Mac (for that, read this great how-to: [...] ). I suspect most novices on a Mac will stop when they can't actually get circos running.
Once I got circos running on my machine (using documentation and examples from the web) I still had difficulty actually running the examples in the book. Some files were missing from the example files distributed with the book, and in general the examples tend to be focused on Windows users.
There is really very good documentation for installing and creating circos diagrams on the web. The best thing this book provides are example text files for creating diagrams using non-genomics data. If you are a Mac user and want access to that, be prepared to do a fair bit of trouble shooting on your own (or with your favorite search engine).

good starting book for learning circos

As someone who is intrigued by the powerful visualization tool of Circos, it's almost impossible to find a book on the topic. Finally, Tom Schenk has written a book to fill in a much needed gap. The book guides you through the installation, configuration and provides with some basic examples. Circos itself is implemented in Perl, so if you are familiar with the language, it is very straightforward to install in any platforms. I wish the book explains more about the many settings included in configuration text files and provides more examples in bioinformatics field. Overall, the book is a good place to start for learning Circos and really does a good job in explaining the basics working on Circos. After that, you would have to explore more on Circos website and its community resource.
